DeCyder™ MS Differential Analysis Software significantly increases analysis efficiency by automating measurements of peptides from large data sets with statistical confidence.

This proprietary software, based on DeCyder 2-D Differential Analysis Software, automatically detects, matches, and analyzes peptides from multiple LC-MS experiments and is able to detect small differences between peptides with high statistical confidence. Statistical analysis is carried out on all peptide peaks within minutes.

DeCyder MS Differential Analysis Software consists of two analysis features: Peptide Detection with the PepDetect module and Run-to-Run Matching with the PepMatch module.

PepDetect module
The detection module provides consistent and accurate peptide detection, background subtraction, isotope and charge-state deconvolution, as well as peak volume calculations using novel imaging algorithms. The software's visualization tools offer the user new capabilities to optimize chromatography and MS/MS settings.

In addition, where MS/MS data is available the module provides the researcher with an option of submitting all or a selected subset of peptides for protein identification. The Batch Processor enables the PepDetect module to process several hundred LC-MS raw data files without user interaction.

PepMatch module
Peptides from different runs are aligned using this module. PepMatch detects small quantitative differences between peptides across multiple runs with high statistical confidence. Various normalization techniques can be applied to further improve results.

The module supports a wide range of experimental designs, such as control/treated experiments as well as time-dose studies. In addition, when MS/MS data is available, deviating peptides can be submitted for protein identification and once identification information is available, this can also be used to look at co-variation of peptides from the same protein.

Automated Statistical Analysis
DeCyder MS Differential Analysis Software enables internal standardization of protein abundance differences. The software features fully automated statistical analysis and a list of statistically significant differences is generated automatically.
